This PR adjusts RST spacing to prevent interpretation of a blockquote from indentation.

@jstac to get around a bug in markdown-it-py (parser) do you mind if we take these literal blocks out of the block-quote context?

@jstac I have updated these to use .. code-block:: bash and ipython blocks for some partial syntax highlighting. Once this passes CI I will merge as I think this is the right solution here.
