See issue arduino/Arduino#1250 for how to do this.
This should be an option that is turned on by default.

Why do you think this needs to be an option and not just always enabled?

I think this is a duplicate of #236.

In eclipse it should be an option because you want to give the developer more control.

I have been thinking about this and I feel that this may not be a good solution in regards to the changes that have been done with the multi configurations.

Actually this limitation has been removed with the auto import in V3
